According to the foundation's official website, in the early 1980s, 89 academicians (members of the Chinese Academy of Sciences) wrote to the Party Central Committee and the State Council, suggesting that they learn from international successful experiences and establish a national natural science fund, which was approved by the Party Central Committee and the State Council. Subsequently, under the cordial care of Comrade Xiaoping, the State Council formally approved the establishment of the National Natural Science Foundation of China (NSFC) on February 14, 1986.

For a long time, the Natural Science Foundation, as the "basic plate" for funding basic research, has provided stable support for the comprehensive, coordinated and sustainable development of basic disciplines and laid a solid foundation for the development of disciplines; as an "incubator" for outstanding talents, it has basically formed a talent funding system covering the entire stage of the career development of scientific researchers; as the "source of ideas" for scientific breakthroughs, it has inspired and promoted the production of a number of cutting-edge results such as iron-based superconducting materials and multi-photon entanglement; as a "glue" to promote collaborative innovation in the field of basic research, it has fully mobilized the enthusiasm of all sectors of society to support basic research; as an "important platform" for international scientific cooperation, it has played an important role in unblocking channels for international cooperation.

In 2018, the National Natural Science Foundation of China was changed from a directly affiliated institution of the State Council to be managed by the Ministry of Science and Technology. It manages the National Natural Science Foundation in accordance with the law, operates relatively independently, and is responsible for the organization and implementation of funding plans, project setting and review, project establishment, supervision, and other work.

According to the "Plan for the Reform of Party and State Institutions" issued in March 2023, the China Agenda 21 Management Center and the High Technology Research and Development Center of the Ministry of Science and Technology (Basic Research Management Center of the Ministry of Science and Technology) were transferred to the National Natural Science Foundation of China.
